DocuWare provides its own encryption with Enterprise Server. We do know that BitLocker works fine with DocuWare however it is an encrypted disk and when mounted the files are human readable, while DocuWare encrypts the actual files. It comes down to what the customer actually wants. I am not aware of any product that sits between the operating system and the application level and can encrypt/decrypt files on-the-fly without interfering with the OS or application.
