How do I index files imported into a folder structure

Iimported all my files into Docuware by creating a folder structure and then importing.  The files are not indexed. Am having 2 problems:
1. when I individually fill in the index fields for a document in a folder, there is a new sub folder created and the file structure changes.
2. Is there a way to index all my documents other than individually?
